Today, it hailed pretty hard, and it managed to crack my seat. I don't want any water to get into my seat, so I wanted to know if there was something I could patch the hole with... maybe some latex paint? As well, theres a rust problem where water collects. I know there are rust prevention sprays like Krown, or paints after it's been sanded down, but I can't really get at it unless I take it apart. Any help would be appreciated.

you can get a "Vinyl Repair Kit" in most automotive stores - mine is from Permatex (the same compant that makes LocTite).
Get frame caps to keep the water out of that hole.

Yeah, look up the part number on Ron Ayers site or something, and order some frame caps from your dealer.
