I noticed in the Ruckus owners manual that it advises not to use tire foam on the Ruckus tires. One, why is this? and two, is there a good alternative? My tires are shabby looking and I want to make them black again!

I think the reason is that the foam makes them slippery for a bit. If you just put it on the side walls you should be ok. If you put it everywhere just take it easy for you next 30miles or so. The thing to be careful of is that if you put it on and then take it easy, you won't wear the slippery coat off the edges of the grip range so once you ride hard again and lean way over you might loose grip.
