Get 1 to Get 5 engine swap problem

I picked up a 2003 Ruckus with a trashed engine ( 60# compression) found a 2009 Get5 engine and installed it. It will run as you would expect a stock set up, then after approx. 10 minutes it bogs down like a major air leak, no response to the throttle. I have tried another carb, and the same problem, both carbs have been cleaned, several times now. Wait ten or fifteen minutes and the engine will start up and respond as normal, then repeats with bogging down 

Question;

Do I need to get a later engine module ?

Do I need to rewire anything ?

I have blocked off the opened end of the hose that would lead to the pvc valve on the 2009.
